If you have verified that there is a fuel system problem, that will need to be addressed regardless of adding a new F250 or keeping with the F225.
well i am through my 2nd season of fighting issues with my 2004 yamaha F225. i am on my third mechanic , ed miller at hi tech in essex who i am very pleased with. all pumps have been replaced, injectors have been cleaned, and the vst has been cleaned numerous times. we put the boat in the water last week and she still doesnt run. at this point i am thinking of just replacing the motor with a new yamaha F250 mechanical which i understand should bolt on and hook to my existing controls.
i just drained the fuel tank, and plan to have it professionally cleaned. my plan is to upgrade all fuel lines afterwards. i am curious about adding the 2 micron inline filter and an inline vacuum gage between the 10 micron inline and the motor. i just dont know what to do at this point. i have invested about $6,000 in trying to get this motor running right and it still does not. so do i invest more money in it or just buy the new motor? the vst in the 250 is much larger than the 225. i just have concern about dropping the cash on a new motor only to have the same issues, or should i clean/upgrade the fuel system and give the 225 one more shot. i just want to fish!

i havnt technically verified it, i have read everything i can find online and talked to multiple mechanics and yamaha owners. i can't determine what else it could be. when i search for problems after adding the 2 micron filter, i cant find anything.
the fuel tank is definetly getting cleaned and hoses upgraded. i guess in reality i am just venting because of all the problems i have had, towing the boat up and down the road for nothing, paying mechanics 100 dollars an hour to troubleshoot, and not knowing whether i should dump more money into it or just start with a new engine and a cleaned fuel system.
If the F225 is still being problematic after the fuel system has been addressed then you could probably find a used F250 for sale at a very good price from a yamaha dealer; used F250s have gone down in price a bit since the new V6 big bores came out.
i think that is what i am going to do: address the fuel system and make a final attempt at getting the motor straight and then go from there.
The 2 micron works great [racor] has a pet-cock to dump any water that get's in without removeing the filter. Don't let folks tell you that a 2 will not let your mtr; get the gas it needs. Unless your burning more than 90 gallons per hour at WOT than a 2 mic is not for you. Also are you useing any additive, i use StarTron it works great. If you think water is getting into gas tank a good plce too look is at the vent line, it should go up to the top of the gunwhale then turn down to the vent fitting so water runs out, not into the tank. [reverse trap] so to speak. Also ck out the gas cap seal, rain and spray will leak by. good luck. My brother has a 225 yammy had some problems like yours his was the high pressure fuel pump run great ever sinse. Of coarse he maintains it well now
